Hi Mark,
I've been trying a variety of different things in terms of using cost
function weighting to improve the epi to T1 registration of these images
(eg., upweighting ventricles, downweighting signal loss, etc.) and have
had little success. Given that we don't have fieldmaps, are there any
other possible solutions you can think of?

Alex,
There are some minor tweaks to the cost function weighting
that I'm trying on your data but it might be difficult to
do very well without fieldmap data. Do you, by any chance,
have a fieldmap acquired in this session? The frontal areas
of the brain are quite stretched, I'm afraid, so I think that
is why the registration is not doing well in general. With
a fieldmap I would be able to correct for this stretching.
I will continue to do what I can, but let me know if you
have a fieldmap.
