Hi Alba. You would use fslspilit to deproject 4D skeleton into 3D components, then use fslmaths to calculate the mean FA for each group separately.

Hi Christine,
But in all_FA_skeletonised i have the FA_skeleton of each subject of the study,am I wrong? so how I can get the FA mean statistics per group?
Thanks in advance,
Alba

You can use fslsplit--to split the 4D all_FA_skeletonised image output from TBSS into single 3D images.

Subject: [FSL] tbss output
Hi everyone,
when processing statistics in TBSS, we obtain different outputs, such as Mean_FA, Mean_FA_skeleton...
As we use all the subjects (patients and controls) for the statistics, i suppose that for example the mean_FA image is the mean of all the subjects, no? (controls and patients). I mean, in each voxel of the image we have the mean value of the all images, havent we?
so... in order to get some statistics of rois of a group of patients (not all the subjects, only patients), how should i do the tbss steps? i want to get some numerical information to display a table with my results for each group.
thanks in advance,
