Hi,
you should only FNIRT images with similar contrasts, e.g. T1->T1 (or, which has been discussed before, FA->T1) but not B0 (which is T2-w) ->T1. You may want to search FA->T1 on the archives but 1x1x3mm may not result in a good match. Also it is much better to unwarp your DWI distortions and use FLIRT 6 (or 7) DoFs for DWI->T1 of the same subject.

hello Experts,
I was wondering if anyone had come up with an optimal set of parameters for FNIRTing dti (e.g. B0) images to betted structural (3DT1) scans. I assume that very different smoothing levels are needed for the --in and --ref volumes, due to the differences in matrix size. Also, how to optimize the fnirt when the in dataset had very anisotropic voxel sizes? (1x1x3 mm)
