Dear Andrea,

> Hi Jesper, Will you expand on this a little to explain why? I was under the impression that the main advantage of eddy over eddy_correct was the improved geometric distortion correction via TOPUP.

no, that is just a nice bonus.

There are a number of advantages with eddy over eddy_correct, depending a little on what features of eddy that you use. If you use the most basic settings of eddy your main advantages will be much higher precision in your estimates of eddy currents and subject movements. If you look at the Andersson & Sotiropoulos 2016 paper there is a direct comparison for movement parameters in figure 7 which shows ~3 times higher accuracy for low b-values (1000) and ~10 times higher accuracy for high b-values (3000). You can also take a look at Graham et al. 2016 that use simulated (POSSUM) data to come to the same conclusion.

The reason for the better performance is that eddy has an internal generative model for the diffusion, which means is doesn’t get confused by the different contrast in different diffusion weighted images.
