Hello,
 If you calculate your transforms with original high-res structural, you can then apply them using a downsampled ( to DWI resolution ) version of the structural image as the reference.

I would like to avoid resampling the DWI to a finer resolution, as subsequently I will be processing my data in a MATLAB-based program which is very memory intensive.
