In a study we are working on we plan on registering our subject DTI scans to standard space using FSL. Applying FLIRT and FNIRT in a two step process to each subject scan with the FMRIB58_FA scan as the reference seems to work quite well.
However, after reviewing the literature, many researchers using FSL seem to follow a procedure in which all subject scans are registered to a "typical" subject scan, which is then registered to standard space. The resulting transform is then applied to all the other scans to register them to standard space as well.
Is there a benefit to using this method? It looks like it could be faster (processor-wise) than registering each scan individually, but I'm not clear on whether or not it improves the quality of the registration. Any advice or references would be greatly appreciated -- I'm quite new to this.
