Hi Max, the Siemens fieldmap sequence stores the magnitude data in one folder and the phase image in the other (Phase and Magnitude Data is always stored in two different folders for the Standard Siemens Sequences). So what you need to to is convert both folders, load one of the magnitude images and the phase image into the fieldmap toolbox, enter the two echo times at which your fieldmap was measured and it should work.
