Ok... so there is nothing wrong the conversion, just a matter of swapping the dimensions. Thanks Mike.

The EPI images convert & display fine.  However, an anatomical T1 MPRAGE appears in fslview with the different views messed up: Axial view with the anterior-posterior displayed left-right in the top left panel, and the corresponding coronal in the right panel and the sagittal in the bottom.  The orientation seems to be correct in as far as the posterior-anterior, superior-inferior and left-right information is preserved... it is just displayed awkwardly.  A screen capture of both the epi and mprage scans is attached. Any feedback is much appreciated.
