SPM already uses relatively few colours. This warning occurs when Matlab
requests colour table slots from the window manager. Although it can't get
permanent colour slots, it should be able to most of what it needs
temporarily, resulting in colourmap "flashing" as the focus moves from
window to window.
I'm rather surprised you get this problem with just a couple of SPM
sessions. Are you running other colour-hungry applications (such as a web
browser)?
