This is indeed a bug. Sorry.
Many of the calls to spm_input in the fMRI user interface
(spm_fmri_spm_ui.m) have arguments which force GUI use. Specifically, the
positioning argument of the calls to spm_input, the second argument, is of
the form '!+0' or '!+1' or similar. The "!" indicates to use the GUI.
Simply edit spm_fmri_spm_ui.m, removing all the !'s from the calls to
spm_input, and it'll obey your CMDLINE setting.
