A friend who was helping me troubleshoot this tested the same lines of code with an older version of FSL (5.0.8) on another server, and produced images with the expected intensity values. He suggested I test this older FSL version on my server, so I installed this older 5.0.8 version (our server is centos7 OS) and then the same exact lines of code produced an image I was expecting--with intensity values around 10,000--the value specified by the flag. I wanted to bring this to your attention as it seems like a problematic versioning issue. I'm going to proceed with using the older version of FSL in the meantime--please let me know if you want any additional information from me for debugging this.
