Hi,
When the signal-to-noise ratio is bad and/or AutoPick picks a lot of junks,
this sometimes happens. Setting yes to "Ignore CTF until first peak"
sometimes improves the result.
I often don't worry too much and just proceed with the one real class,
as the goal here is to get rid of junks, not getting many nice class
averages.
When I do want to see many classes, I run another Class2D on the good class.
Some people skip Class2D entirely and run several rounds of Class3D instead.
