As a first thing, I just want to do something for PET, so pretty easy registrations would work. I could use the "old normalize". The thing is that you need to go to modify a number of scripts because SPM assumes a number of things about the image dimension.
I'll look into it.

Due to the lack of gyrification a lower dimensional registration might already work quite well. The Mortimer Space Atlas seems to have some Dartel files though, see http://www.bmap.ucla.edu/portfolio/atlases/Mortimer_Space_Atlas/ and https://doi.org/10.1016/j.neuroimage.2017.09.027 .
In general, it should be possible to use default SPM routines once you have reasonable TPMs. However, you might have to do some fine-tuning, depending on module there are e.g. some parameters that control the strength of the initial registration to the template, which one might well like to modify for mouse data on mouse template.
