I was able to determine the labeling for the JHU atlas and was able to create ROIs. However, the extent of the ROI tends to spill over into non-skeleton regions which will have an FA value of 0. Is there a way to extract the mean so that I am only calculating from the skeleton.
Currently using fslstats FA_skeleton -k /Volumes/DANIEL/dti_FDT_FA_freesurf/stats/Fornix_column_body_mask.nii.gz -m
to calculate the means of the ROIs. However, my FA values are understandably low due to spill over from non-skeleton voxels being in the mask.
Is there a way to do this?
