I also noticed another thing. The saved_paths.txt generated for the probtrackx2 seems fine, without taking into account this small bug. However the file generated with the original probtrackx2 contains a lot of duplicated fibers. I explain this: with my call of probtrackx2:
probtrackx2 -s bedpostX/merged -m nodif_brain_mask.nii -x WMmask.nii -V 2 --forcedir --dir=fdt_wm_probtrackx2_new_2 --savepaths --opd -o IMAGE -P 1 -S 2000 -c 0.2 --steplength=0.5 -l --rseed=1
The number of samples generated is 1 (per voxel), so I'm expecting that it will be the same number of fibers as the number of voxels selected for tracking. Making this assumption, the number of times that the # is repeated in the saved_paths.txt file should be equal to the waytotal, but when I run the following command to find the number of times that the # is repeated: tr -cd '#' < fdt_wm_probtrackx2_new_2/saved_paths.txt | wc -c I found:
79167
and the number that appears in the waytotal file is:
26389
If I do the same experiment with probtrackx2_gpu, both numbers are identical to 26389.
