I am using FSLnets for my thesis and I am very happy about the instructions how to apply the FSLnets computations (thank you!).
However, since I am new to the topic of functional connectivity, I still struggle to understand some of the statistics.
1.) Concerning the Z-values of the hierarchy plot: are those the transformed values of the full/partial correlation or the one sample t-test? What is the reason for applying the one sample t-test?
2.) Concerning the hierarchical clustering: following the explanation on your website, independent components with similar time series are grouped together. However, components also correlate with other components that are not in the same cluster, as is nicely visualized in the netweb function. Is the clustering criterion used here the distance? How does one interpret the correlation of component A and B if they are a) in the same cluster and b) in different clusters? Do both types of connections count as "functional connected"?
