Hi Paivi,
The image that you have exported from matlab does not have any
orientation information in it. You need to make sure it has valid
sform/qform. The easiest way to do this is to use the fslcpgeom
command using an image which does have the correct orientation as the
source, e.g.:
fslcpgeom $FSLDIR/data/standard/MNI152_T1_2mm broken_matlab_image.nii
Be careful to ensure that the left-right orientation of the adjusted
image is correct.
