I am new to FSL and have recently installed FSL 5.0.11 on an Ubuntu virtual machine (Ubuntu 18.04.1). I am using a shell script written by a colleague and have not attempted to utilize the GUI, though I did briefly verify that it worked immediately following installation. Using our shell script, I have successfully called the function fslsplit, but attempting to call the function eddy_correct results in an error:
/usr/local/fsl/bin/eddy_correct: 1: /usr/local/fsl/bin/eddy_correct: /usr/local/fsl/bin/imglob: not found
I have inspected the /usr/local/fsl/bin/ folder and verified that imglob is not there. I have also looked at other responses on this message board to people reporting that imglob is missing. I have the fslpython directory under $FSLDIR. Regardless, in an attempt to fix the problem, I deleted it and re-installed using the command:
sudo /usr/local/fsl/etc/fslconf/fslpython_install.sh -f /usr/local/fsl
This installation completed with no errors (both Stage 1 and Stage 2 reported 100%). I still do not have imglob. The envs subdirectory of fslpython is empty. I would appreciate some advice on how to proceed so that I can successfully perform eddy and motion correction on my data.
