Dear Yann,
sometimes data with high in-plane resolution (e.g. 0.5mm) and normal slice thickness cause difficulties if the data are affected by a large amount of noise. To make the data more isotropic an internal interpolation to 0.5x0.5x0.5mm^3 is used. You can try a change the internal resampling for preprocessing to "Fixed resolution [1 0.1]", which means that your data are resampled to approximately an isotropic size of 1mm^3. Even if this sounds counterintuitive to downsample your data, this will increase SNR and often helps and the 1mm resolution is usually a great tradeoff for many data.
Please also use the newest CAT12 version.
