So, I tried to copy over all the other preference files from the broken file tree structure and then delete them one by one. The culpit was the .relion_display_gui_settings file. It had the following content:

Scale: = 0.5
Black value: = 0.1
White value: = 0.9
Sigma contrast: = 
Nr. columns: = 4
Ori scale: = 1
Max. nr. images: = 500

Seems like relion_display doesn't handle the case of a missing value very well. I guess it got corrupted when I invoked relion_display manually from the command line with erroneous parameter value combinations.

For future reference: The workaround for this bug is to delete the hidden parameter file ".relion_display_gui" (notice the leading period sign). (Alternatively, edit the file in a text editor and add a value after the equal sign for each line.)
