Hello,
a question that makes regular appearances on the list :) If you search
the list archives at https://www.jiscmail.ac.uk/cgi-bin/webadmin?S1=spm
for "AC-PC" and mails by "John", you will find several comments on the
matter. Bottom line, your origin should be somewhere near the AC (some
cm), and the images should be somewhat straight (some degrees). An exact
reorientation will not be necessary, and if at all, more so for the
image to be used for spatial normalization / segmentation (say, your T1).
