After spatial normalization all saved segmentations should have the same voxel size even if the original voxel size differs. You also have to keep in mind that the tool for showing one slice for all images is thought to display spatially normalized images.

The segmented images are usually modulated which means that the volume changes due to spatial normalization will be considered. If the basal ganglia were very large before spatial normalization the modulated images will be brighter in these regions. I would rather use the tool "Check for sample homogeneity" to see whether these images are deviating to the whole sample.
