this will be quite challenging because I am not sure whether the quality of the T2-weighted images and their segmentations will be sufficient to extract cortical surfaces and thickness. Anyway, you could try the following:
1. Name your segmentations with c1* for GM, c2* for WM and c3* for CSF (the names are that from the SPM12 segmentation approach)
2. Call CAT12 in expert mode with cat12('expert')
3. Call in batch mode: SPM->Tools->CAT12->CAT12 SPM Segmentation
4. Select the c1* image(s)
5. Set "Surface and thickness estimation" to "Yes"
However, I am not sure this will work, because I have only prepared and tried that for SPM12 segmentations.
