Hi Bill,
If you see Thon rings, then ctffind4 (and other ctf fitting programs)
should give you reasonable phase shift estimates.
My understanding is that relion 2, when working with ctffind 4.1, can
process data collected with phase plates all the way to 3D
reconstruction, though I have not tried this myself. I believe others on
this list have.
