I am conducting a simple FSLVBM study. When I checked the study-specific template using fslview in movie loop, I see that multiple subjects still have a lot of non-brain under the temporal poles and I am wondering how could that be. It does also impact the mean gray matter template, as it really extends to empty wide non-brain regions. What do you recommend? Can this be corrected manually (and how?)? Should I rather rerun BET for those subjects (considering that I have been special parameters for all subjects, ie fslvbm_1_bet -f 0.1 -B)?
Otherwise, I haven't see any major problems before in preprocessing. So I consider it might be a question of BET having extracted too much non-brain.
