I am still not sure what exactly goes wrong as you did not post an error
message but if I may venture a wild guess, you are trying to perform a
segmentation that requires six tissue classes with three classes only.
If you check the defaults when you open Segment in spm12, you will note
that the path for the first tissue class points to
...\spm-dir\tpm\TPM.nii,1
This little 1 at the end refers to the first volume in a multivolume
nifti file. If you have six tissue classes (GM, WM, CSF, dura, skull and
background, if I remember correctly) then you can provide each
individual image file here (or point to each volume in a 6-volume nifti
file, as spm12 does). If you only have three classes (this is what it
sounds like), then this approach will not work. For more details on this
"new" segmentation approach in spm12, see Malone et al., NeuroImage 2015.
