Dear FSL experts,
I have a question regarding the use of -usesqform in FLIRT.
I'm trying to align two different scans (for example T1 and T2) that have different resolution and Field of View. I want the T1 image to have the same resolution and FOV of the T2, without registering them together. I would like to have them in the same space but at the same time I would like to keep any motion information between the 2 scans. If the patient moved the head between the two scans I would like to see this movement once I have everything in the same space.
Is it correct to run something like that?
flirt -in T1.nii -ref T2.nii -out T1_to_T2 -usesqform -applyxfm
