Dear Ryan,
in contrast to the Longitudinal Toolbox of SPM CAT12 does not estimate the deformations between the time points. It starts similar with an rigid registration to an average image, but stops then and estimates segmentations that are finally warped using DARTEL spatial registration based on that average image. Thus, no deformations between time points are estimated. Please note, that in contrast to the Longitudinal Toolbox the final registration step (and also the intra-scan bias field estimation) uses a skull-stripped image which results in a more stable registration (by applying a subsequent non-linear registration this would not be necessary).
Anyway, you can analyze the changes in gray/white matter between the time points in CAT12.
