I think this has to do with setting environment variables so that you don't have to type the full fsl name and version in front of every command. So in principle, you should be able to type something like "fsl4.1.0 atlasquery" (if your fls version is 4.1) and then it should work. (I'm not sure about the exact notation)
However, setting the mentioned environment variables makes sure that your operating system recognizes fsl commands by itself so you don't need to type the full name in front of every command. How to do this, you can find under "description" in the fsl manual, by typing "man fsl" in your terminal.
