I'm looking to extract FA values for individual participants (and not mean FA values) for specific ROIs in order to perform external statistical analyses between participant groups. I was wondering which is more suitable, extracting the FA values from the DTIFIT output (e.g., dti_FA.nii.gz) or from TBSS output (skeletonised FA files).
If using the TBSS output is more accurate, is the following code correct?
tbss_1_preproc dti_FA.nii.gz;
tbss_2_reg -T;
tbss_3_postreg -S;
tbss_4_prestats 0.2;
#Binarise the FA skeleton? Not sure if it is correct to binarise the FA_skeletonised file?
fslmaths subject_FA_skeletonised.nii.gz -bin subject_FA_skeletonised_bin.nii.gz
#threshold and binarise the ROI:
fslmaths ROI.nii.gz -thr -bin ROI_bin.nii.gz
#Combining FA skeleton and ROI
fslmaths ROI_bin.nii.gz -mas subject_FA_skeletonised_bin.nii.gz subject_skeletonised_ROI_bin.nii.gz
#obtain FA values from ROI/skeleton
fslmeants -i subject_FA_skeletonised.nii.gz -m subject_skeletonised_ROI_bin.nii.gz
