Dear Mani,
This looks exactly like a bug in ctffind4 that was fixed in versions
4.0.15 onwards. This bug only affected cases where many instances of
ctffind4 were run simultaneously in the same folder. The "quality" of
the results (when ctffind4 ran to completion) was not affected by this bug.

So I would recommend upgrading to at least 4.0.15. Sources & binaries
