It depends on what you mean by "problem". But I would say that yes, it is a problem. Even if every subject undergoes the same procedure (i.e., *all* subjects have bedpostx run on OS A w/ FSL version X, and *all* subjects have probtrackx run on OS B w/ FSL version Y).
It is generally recommended to use the same FSL/Freesurfer/SPM/etc. version and OS for the analyses for one paper. Otherwise you're unnecessarily introducing unknown variability.
Even if you're simply interested in comparing the end results, you need to hold everything constant except for one thing, whether that is OS, FSL version, etc.
