at the moment, in SPM12, if you installed the AAL atlas, you can do
something like this:
V = spm_vol(spm_select(Inf,'image'));
xA = spm_atlas('load','AAL');
Y = [];
for i=1:numel(xA.labels)
VM = spm_atlas('mask',xA,xA.labels(i).name);
Y(:,i) = spm_summarise(V,struct('def','mask','spec',VM),@mean);
end
% averaged data in Y and corresponding labels in {xA.labels.name}
