Hi,
I have a multi-core (12 core) mac and would like to parallelize bedpostx.
For that, I have made some additions to .bash_profile; however, I am not sure if parallelization was actually done correctly as my speed does not look to have improved.
I have tried checking with "qstat" and I get:
-bash: qstat: command not found
I am not sure how to check and also what else I should have done to get parallelization in effect. ?
Do I need to install SGE or another program besides adding ?
Thank you so very much.
My .bash_profile looks like:
FSLDIR=/usr/local/fsl
. ${FSLDIR}/etc/fslconf/fsl.sh
PATH=${FSLDIR}/bin:${PATH}
export FSLDIR PATH
# Added by Canopy installer on 2015-02-23
# VIRTUAL_ENV_DISABLE_PROMPT can be set to '' to make bashprompt show that Canopy is active, otherwise 1
VIRTUAL_ENV_DISABLE_PROMPT=1 source /Users/zeinab/Library/Enthought/Canopy_64bit/User/bin/activate
FSLMACHINELIST='localhost localhost localhost localhost localhost localhost localhost localhost localhost localhost localhost localhost'
FSLREMOTECALL=ssh
export FSLMACHINELIST FSLREMOTECALL
. ${SGE_ROOT}/default/common/settings.sh
And per FSL instructions, I've also done:
You also need to make a file called fsl.sh, on my machine at:
/usr/local/etc/fslconf/fsl.sh
with the following in the file:
FSLDIR=/usr/local/fsl
export FSLDIR
