This question is very much related to my own current problem, regarding the use of confound EV’s with specific onsets. The response has helped me get to the point that I use the GLM part of Feat to convolve these onsets with the HRF and get the txt file I need from the outputted .mat file. However, because I have a few hundred subjects I need to script this and therefore use 'sed' to automatically replace the file paths in a template .fsf file. The problem is that for me to get the associated .mat file I need to manually open the newly created .fsf file and press 'save'. I can't find any documentation on how to do this 'save' from the command line. Is there such a command and/or can you think of an alternative to this approach? All I need is the .mat file!
