The following error is quite concerning:

Are you running it on a remote file system or a cluster?
Have you had trouble with permissions before?
This seems to indicate that you are trying to create results in a place where you don't have permission to create files, although it sounds like some have been created which is puzzling. Maybe there was a problem with the quota on this directory (i.e. it became too big and you were not allowed to write anymore files to it)?
I would check with your IT staff to see if they can help you figure out why you would get a "permission denied" error, as this is something which is specific to the system that you are running on.
