Good question. In theory one ought to allow offsets in any direction (even in ND) but for now I've added in being able to offset in the Y dimension for the 1D windows. (The reason the more general situation was not done is because it would mean an additional table somewhere because we currently don't have something that shows spectrum dimensions by window.)
This feature is implemented in the Window --> Windows dialog in the Spectrum & Peak List Mappings tab. For 1D windows there is an additional column now, called Y offset. (Yes, it would be nice to be able to specify a linear function for the offset if you have a lot of 1D spectra, so you don't have to enter them all by hand, but I haven't implemented that, so hopefully you don't have too many spectra.)
