This is already quite an old post, but I have had the same problem a few times now. So it might be helpful to post the solution here.
For me this error occurred on different cluster environments when running atlasquery (or actually when running the autoaq script provided by A.M. Winkler, http://brainder.org/2012/07/30/automatic-atlas-queries-in-fsl/, which calls atlasquery).
Running atlasquery on the cluster results in an error like this:
…/fsl/bin/atlasquery: error while loading shared libraries: libqt-mt.so.3: cannot open shared object file: No such file or directory
Our ICT guys found out that this is due to qt3 not installed on the cluster.
To check whether qt3 is installed run the following command on your PC / head node
rpm -qa | grep qt
and/or submit the following script to a computation node on the cluster (assuming that fsl_sub is configured properly)
=== begin test.sh ====
#!/bin/bash
rpm -qa | grep qt
=== end test.sh ====
fsl_sub test.sh
After the job is finished, check whether the qt lib is mentioned in the output file using
cat test.sh.o*
If the output is empty this indicates that qt3 is not installed on the PC / head node / computation node.
In that case ask your cluster administrator to install qt3 for you.
When using a Redhat distribution, the following command might be used: use yum install qt3
