You could try using NetLogo (Free java based software for agent based models - there is an existing Netlogo program that does an iterated PD (so you can see long term pay-offs of the strategies and it also encourages co-operation as players remember opponents last response (so you can explore tit for tat and tit for two tat strategies

Wikipedia also has a reasonable article with example payoff matrices for PD and related games if you want to implement a booth or card-based simulation between two live participants.
