Dear Maxim,
I am afraid I don't know a whole lot about perfusion imaging. In general, if you can acquire two EPI images, preferably spin-echo, with opposing phase blips you can use those to calculate a fieldmap. That fieldmap can then be used as you would with any fieldmap.
So, off the top of my head I cannot see any problems.
