Dear Rodrigo,
There is no good post-hoc solution to this kind of problem.
You need to try and sort it out during acquisition.
Try taking a series of shorter-duration structurals and averaging them (excluding any with very bad motion) or possibly prospective motion correction solutions. Other people might have other suggestions, but in general this can only be fixed at the acquisition stage.
