Dear Jo,
We strongly recommend against using Analyze and have not been actively supporting it - especially the writing of Analyze files - for several years. I suspect that the problems you are having are because these tools no longer work correctly with Analyze. You can try using NIFTI_PAIR instead, as this will be largely consistent with Analyze (having .hdr and .img files).
