Dear Antoine,
It you see clear artefacts in your data then it cannot hurt to clean them, but just make sure that you are very confident that they are artefacts. If in doubt do not get rid of them. In general artefacts are not consistent across subjects and should not be a big problem in a dual regression, but they can reduce the available power a bit.
