Hi,
I was hoping that someone with some experience with ImageJ and/or .spr/.sdt files might reply, but it seems not. All I can say is that the problem is not with the display but with the conversion to NIFTI (as FSL will just show whatever has been put into the NIFTI file). Therefore I advise you to find another way to convert the data.
