Dear Drew,
It will of course have some effect, as will any changing of your data,
but if you have strong outlier slices, this would actually do more
harm.
With respect to your second question: you mean that your different
subjects have different numbers of volumes? You can compare these. You
just need to make sure that within subjects, you are comparing the
same data. Conceptually it's a bit like a repeated measures design,
where the different models are your within subject manipulation.
