Hi Piotr,
Yes, it's a known issue. I think quite a bunch of us find it an
irritation, so by adding your voice on the matter it will hopefully move
slightly higher up the "to do" list.
A workaround for most situations is to make individual windows more
specialised by restricting the number of spectra that can be displayed
(and therefore shown in the button bar). Visit Window->Windows->Spectrum &
Peak List Mappings for fine control in each window. (To shortcut the
"undisplay" of a spectrum in a window, first toggle display of it off with
the button at the top of that window and then change the "Spectrum in
toolbar" setting in the Windows popup).
