I've got new problems with fslmaths, because this command added the voxel intensities. I'm trying to create the "maximal" and "minimal" mask (as ROI) across the subject. If every voxel in the mask will have the value 1 and I will have 10 subjects, then the minimal mask (ROI) would have the intensity of 10 and the maximal mask (ROI) the intensity of 1.
After flirting masks the voxels become different intensities (0-1), so "fslmaths -add" isn't suitable for my problem. For that reason I used fslmerge, created a 4D-file and then applied the fslmath -min (and -max). Unfortunately these masks aren't working with randomise.
shadow registration = I flirted the brains and used the transformation matrix from brain registration to register my masks.
How about creating masks after spatial normalization and then adding them?
