The diacritics indicate meaning (for homographs) and/or pronunciation.
For examples, see Piet Steenbakkers, Spinoza's Ethica from Manuscript to Print, ch. 2 and idem, 'Accent-marks in Neo-Latin', in ACNLH (1997), pp. 925-34.
My advice for your edition: ignore them, they are obsolete. Meaning will almost always be clear from context.

i have an important charter from 1155 which i am trying to make a sort of “critical edition of.
the original charter still exists (Arch. départ. de Loire et Cher, 11 H 27), but i’m working from the only copy of it which has been published, in 1869, from a 17th century manuscript copy,

the 19th century publication appears to have transcribed the manuscript quite diligently, complete with a variety of diacritical marks which i have seen before in other older neo-Latin publications like the Gallia Christiana, the Recueil des Histoiens, etc. -–all 17th or 18th century publications.

what the hell am i to make of these things ?

how should i transcribe them (being, of course, severely Latiniacially
Challenged) ?
