I have the similar issue. It takes a long time to generate the design.
But what I did is to manually change the .mat file and the contrast file using gedit. And it seems work through for me.
Once you created your first design, I guess you can edit them yourself.

Subject: [FSL] FEAT higher level analysis full model setup
Hi everyone,
I'm setting up a higher level analysis of our task related functional data. For this analysis, I have 21 EVs and over 200 inputs (3D cope images from our 1st level FEAT directories). In Stats -> Full model setup, I'm manually setting 0s and 1s in the GUI to specify which inputs correspond to each EV. I tried pasting an Excel sheet into the Paste window but the columns were formatted differently once they were pasted. Is there an easier way to set up these higher level EVs?
