something else I wanted to ask you:
in the unwarped b0 image that I get as output from topup (--iout), it looks as if two slices from the bottom of the volume have been moved over to the top of the volume. Do you have any idea why that happened and whether this affects further processing (I guess these slices will be excluded when applying the brain mask anyways)?

this is the same bug that has been reported by several others. It will be fixed in 5.0.2 which is imminent. I'm sorry for that.
